I`m a frequent flyer from Brisbane to Tokyo (on the JAL/ QF codeshare flight) and have done the trip at least 5-8 times a year for the last 2 years. I hold Gold flyer status.
Everytime I have checked in at either Brisbane or Tokyo (at the JAL counter) I have been awarded the privelages of gold status i.e. excess baggage allowance, using JAL lounge etc without even asking.
However on my last trip to tokyo (2 weeks ago), I was checking in at Brisbane when the Qantas checkin counter lady told me that because this is a code share flight with JAL to Tokyo that my excess baggage would be charged. The girl at the counter said that these are the rules because they have no control over JAL operational procedures. I complained like hell because I sure was not going to get charged for 10kg of luggage considering I had never been charged before. I asked to speak to a supervisor who came down. He said he contacted JAL and this time they allowed me the extra kgs however I should be aware that JAL does not need to honor QF status privelages. I asked them where it says that and they said in the terms and conditions. I also told them that in all my flights I have always been allowed the excess baggage and even lounge usage. I was also told that even though the flight was codeshare, it was a JAL flight and not quantas operated. My ticket however had a QF flight number on it and not JAL.
So my questions are:
1) on the QF website it says that the status baggage allowances are " ^^ Valid only on Qantas-operated jet flights where you have a Qantas flight number on your ticket."
Was quantas correct and have I just been lucky with previous trips or do I have an argument based on what they say on their website
2) the checkin counter staff said that I was allowed up to 25kg for the flight. Is it true that even though the standard baggage allowance is 20kg, qantas allows up to 25kg before they start charging.
Any advice would be well regarded.

I have heard stories of FF pax coming back from Japan and being stung big time for excess baggage on the Qantas codeshare.
The info you have been told is correct, and unfortunately there isn't anything you can do about it. I think you have been lucky in the past - I know some checkin agents have a very "lax" attitude to applying the correct set of rules (especially if they think it is unfair).
It's another reason to check who is actually operating a flight.
Jal has final say really - Do you think Qantas has a choice as to what food is served on board and things like that?
Airlines keep saying how great codeshares are, but in reality, if you can avoid them - do...
As for your questions:
1). Qantas aren't operating that flight, Jal are, so it doesn't really apply.
2). There is probably a cutoff point where it is uneconomical to actually charge a passenger for excess baggage. Maybe 25Kg is Jal's decided cutoff point (but of course never advertised!)

They were absolutely correct. Additional baggage allowances apply only on flights which are both marketed by and operated by Qantas. The JL flight was not operated by Qantas
Do not rely on any leeway; typically they will not charge for a small amount over , but travelling economy on JL you had a 20Kg allowance , not 25Kg
I must say in closing this thread that this codeshare flight with JAL/ Qantas between Brisbane and Tokyo really stinks. JAL has the worst food, worst seats, worst service and I`ve even flow Sib Air and Aerofolot a dozen times while living in Moscow and they are equal to JAL in my books.
To give one lousy example, my wife and I were in Business checking in at Narita (wife was pregnant by the way), we checked in 2.5 hours early and they refused to seat us together because they said JAL customers had prebooked seats. In the end we boarded the flight and half of business was empty so we got to sit together, but paying the money we did for the food and service in J class stunk

Aren't we lucky then that JAL joins OneWorld early 2007.
I have so far had no trouble with JAL, and in fact I rate their food better than Qantas food, both in economy and business.
However, I dislike it that there is no Qantas-operated BNE-NRT, as I confess to trusting QF much more than I do JAL.
If their food is better, that is great. What is there to trust about QF over JL; they are both reputable airlines. I am tempted to use them when I complete my trip to Libya to see how good their inflight internet is
Slightly OT, but the same situation happened to a group of us travelling to NAN on the QF codeshare last year.
One member of our party wouldn't listen to me that his QF SG status wouldn't get him extra luggage on the codeshare and he ended up paying a $65 excess baggage charge.
It was worth it for the amount of "I told you so's" I was able to give him
